Need help 3ds max animation problem

I just started animating yesterday, but I have imported an animation into 3ds max, edited it, and exported it back into skyrim with hkxcmd. When I play the animation in-game, the mesh is all contorted and twisted up bad.

I'm not using the vanilla skeleton, could that be my problem? Everything works fine and looks good in 3ds max. I did transform and rotate a lot of vertexes. So im thinking its just a simple beginner mistake, because the parts I edited the most were the most twisted.

Also, im really new to this and im not familiar with 3ds max lingo, so pls bear that in mind if you have a solution.
