Nexus Mod Organizer and ENB

I've started using Nexus Mod Organizer, which is supposed to keep the vanilla Skyrim folder "clean" while handling mods in a separate file structure. I wonder if this is supposed to apply to ENB as well? In example, when the ENB install guide tells me to place "d3d9.dll" in the main Skyrim directory, should I do so, or should I make Nexus Mod Organizer place it in an alternate folder somehow?

I must be certain that "d3d9.dll" is registered when I launch Skyrim via SKSE, which in turn is launched via Nexus Mod Organizer.
