Why wasn't spellmaking a skill to begin with?

I think they were trying to shake up magic a little - perhaps spellmaking was due for a rest? It's been in the game since Arena, after all.
I'd prefer to see the spell combinations from Gamejam added, as opposed to the 'traditional' spellmaking. It would really make those dual-casting perks valuable, and add a new level of excitement to the magic system.
I also hope for spell-combinations. Along with more spells of course.

Because the inclusion of Spellmaking guarantees that all spells will be more mundane and spreadsheet-y. I for one would rather have interesting magic.

Correction, the old Spellmaking guarantees this.

Still, the only "better Spellmaking systems" I can come up with would still be greatly limited in comparison.

I'm saying this because they just did not really bothered with this in Skyrim, they just made it possible to create more unique effects in the CK instead of ingame, though I can see Spellmaking returning in the future but not as it was in Morrowind/Oblivion.

...That doesn't answer anything...
How is Sky differnt than Oblivion the perks no they are basically the same in Skyrim the perks are mainly percent boost.

If we had a system where we could allocate the points where we want them instead of worrying about the plus five bonus that Oblivion gave us that would allow for better character progression an having attributes effect general perks was nowhere in Oblivion, the attributes could effects your general skills or perks if they was linked like spell creation tied to the numerical value of willpower or intelligence attributes.

Sadly, You have to get used to the more "streamlined" TES games from now on. Simple, Modern FPS games are what is selling most nowadays, so instead of FPS fans adapting to RPG playstyle, the game has to adapt to FPS fans in order to appeal to those crowds. So, you better get used to no spellmaking, easier "just follow the arrow quests", more things to kill (likely undead) and, Hey! maybe we'll get spears!!!

Spellmaking was so awesome in Oblivion! I wish they would have added it into Skyrim, but Skyrim had a much smaller variety of spells in comparison.

I remember in Oblivion I made a super destruction spell that I called "AIDS." The AIDS spell was made with max fire, max frost, and max lightning, as well as drain 100 Health.

When the enemy attacked, I would wait for them to get close and give them AIDS. They would run around screaming on fire then fall down dead within a couple of seconds. It was priceless.

I was an orc. No marriage caused me to be desperate and marry a skull I had found lying in a ruin somewhere. The rest is history.
