Red boxes with exclamation points all over map...Help : V

So i downloaded skyrim from steam and started using the skyrim nexus for mods, after i installed a few mods everything worked fine. A few days later i start skyrim again and the screen went purple, and didn't load. I started reading forums and support pages and eventually figured out it was the " Static Texture Mod" i downloaded. so i deleted the mod and the problem was solved...sorta.

Now whenever i play the game there are red boxes with exclamation points all over the map, gates to cities are invisible and just have a sideways red box in their place, and a number of minor things (misplaced NPCs ect). i have tried everything, i deleted all the mods i had including the nexus mod manager, and all the steam mods. i have re installed skyrim like 4 or 5 times and backed up my saves. i also tried to start a new game thinking my save was [censored]ed but it didnt change anything. I'm starting to think i may have broken the game with mods. i don't know were to go from here so any help or advice would be awesome.
