Soon, TES5Edit will have VMAD (VIrtual Machine Adapter) stuff ready and will be able to *safely "Clean Masters" as the reference info will be complete. For now, you can still use TES5Edit's "Clean Masters", but it might not fare well if script properties are pointed to forms found in the master(s) to be removed. As far as I know, WryeSmash can rename masters in the list, but not add/remove them. The CK can remove masters via FIle > Data > Your Mod.esp > Ctrl+Shift+Del, but that also might not fare well if the patient is trying to reference forms in the removed master.
