The protagonist of Baldur's Gate. Or the one from Planescape: Torment.
Ganondorf
and Weapons from Final Fantasy
You in Black&White and other god-games.
The Keeper (You) in Dungeon Keeper series.
Nerrevarine, CoC, Dragonborn
Baldur's heir (You) in Baldur's Gate.
It could be a big list.

Nothing is more powerful then the player, we have CHIM
Batgirl on Injustice: Gods Among Us-Even on easy setting she can be a real pain in the ass to fight against, she's quick and she just loves to spam this grappling move that basically disrupts your attacks or moves. However she's also a fun character to play as and is better looking then MANder Woman lol.
My bad i thought you were talking about planescape torment, i always get those games mixed up. I don't really remember enough about Baldur's gate to comment.
Cliche answer, but true.
Also, the great mighty poo.
No, seriously. I'd have to say the reapers, when it comes to antagonistic NPC's. They would have gotten away with it, if it weren't for those meddling prothiens
Seraphim from Shadow Hearts 2..don't know how you could possibly beat him without any of the keys(third, fifth, or seventh)
Well the nameless one and his allies don't stand a chance against doomsday, hes quicker and stronger and they wouldn't he able to harm Doomsday. All doomsday would have to do is keep crushing the nameless one unil he's nothing but a stupified husk.
Smaller than most household objects, there is http://www.blogcdn.com/www.joystiq.com/media/2006/01/katamari_papercraft.jpg who can destroy entire cities without a second thought...
bottomless pit, lava, drowning water, and all out of map gobblers.
The Shivans from the Freespace games were nearly invincible, and were just barely stopped in the first game.
Other strong entities have already been mentioned.
This reminds me of a conversation I had with a mate a couple weeks back about "what the deadliest thing in the universe" was, and I argued for gamma ray bursts because of the maximum potential for death, whereas he argued for nuclear weaponry because of the likelyhood (a gamma ray burst actually hitting the planet is rather unlikely, whereas a nuclear bomb going off.... well look at the Cold War)
We came to the conclusion that it meant we had to define terms before we started out next debate.
I would argue that an individual who has achieved CHIM is the most powerful being ever, because of their ability to basically bend reality to their will. That's pretty powerful.
On the other hand, they could watch a rather confounding movie, and zero-sum if they weren't thinking hard enough (or too hard).
Well, TNO literally talked someone out of existence.
Sephiroith from kingdom hearts or...Ovan
