The fight happens no matter which side you choose. It's just a question of which side you want to win it.

I was really scared that it would never be the same again, but in all honesty theres not much change.
Just a few broken benches and chipped buildings.

Well, that battle make 1 house inaccessible. So if you got some quest to steal item you must resort to console command.

Don't do the civil war if you don't want the city to be destroyed.

Which house becomes inaccessible? I didn't spend much time in Whiterun after the civil war, and I'm onto a new character now.

Is there anyway to save the farmer? Keep reading that he always dies, and sure enough, he always died for me. Wars need casualties to be realistic, I know, but it would be nice to find a way to save him.

You mean Pelagia? In prior plays I never really noticed, but this time I had sold him some potatoes before the war. After the battle I received an inheritance. Dude must not have had many friends. "I have potatoes to sell." "Honest pay for honest work, and can we be farming besties??" It made me laugh at first, then I got really sad that he died. I get caught up in this game sometimes. Jeez, after Janessa died in battle I was positively morose.

And I was one of those who got assigned to steal items from Heimskr's no-longer-accessible house on a previous character. So glad I'm on PC so I could get in anyway.

Yeah. I tried starting the battle at different times of the day, but he always kicked the bucket. I don't like it when any named characters die, so I always wanted to save him.

Yes, this. However, you can quit the job and get another assigned.

If it's a radiant TG quest, can't you just give it up and ask for another?

Yes, but a COC is so much faster than going back to Riiften since I was already at the house. (I had the misfortune of having this happen on a character that used no fast travel, no exceptions. I may never do that again.) And IIRC, at the time I wasn't sure if you could swap out a job or not. Even now, I don't like doing that, but at least now I know if I get assigned Heimskr's house, to just get another job instead before leaving the Flagon.

Are you sure Lydia didn't die during the attack? I didn't think you could get an inheritance for non-NPCs.

It was definitely Pelagia. His name was in the letter. You can get an inheritance from anyone you are on good terms with that dies. For farmers, selling them harvested vegetables apparently is enough for that. It was my first ever Skyrim inheritance, even after more than 400 hours and being on my 4th character.
