I am playing the Civil Quest as a Nord who was raised in Cyrodil and is not much racist (well, elves are all liars, but lizards and cats are OK folk, and the dark and pointy eared humans are weird but decent). She has joined the Stormcloaks because she really believes the Empire has grown corrupt by banning the cult of Talos.
Funny thing, as my character is getting to know Ulfric, she thinks they are pretty similar. Ulfric is a wise man, who thinks before acting, and therefore must be free of stupid prejudice. But he is also realist, and knows that there is a deep racism among his staunchest power base, Nord tradicionalists, and challenging that attitude is not a priority in war time.
On the other hand, a previous character, a Dunmer who resided in the Grey Quarters, deeply hated both Ulfric and his Stormcloaks and the Imperials for their disgusting racism, but an Imperial soldier admired Ulfric but just thought he was mistaken by rebelling, despite his cause being just. So it all depends of the point of view.
Because of this moral ambiguity and the numerous background dialogue regarding this issue, I am finding the Civil War questline the most compelling one in Skyrim so far, much more interesting for a fighing character than the companions.
