Why did the Stormcloaks put a bounty on me

I was doing one of the Animal Extermination quests for Aela, and I got sent to some crappy little village outside of Windhelm (can't remember the name) and this Imperial soldier comes running through the village followed by two Stormcloak's. I've joined the Stormcloaks, and have been helping them kill Imperials since I started the game. Anyways, I sprint after the fleeing soldier and kill him. I turn around, and instead of thanking me, the Stormcloaks ... want to arrest me. For killing someone they were in the act of killing themselves. I've killed approximately 10,000,000 Imperial soldier's in Ulfric's name since I escaped Helgen, and now they want to arrest me for it. The worst thing about it was I had just stolen a copy of the 2nd Volume of "The Lusty Argonian" in Riften, and they took it and 1040 gold pieces too. Which meant I had to clean out yet another freaking dungeon so I could finally get the stupid achievement on XBOX Live for having 100,000 gold.

I would have just loaded an earlier save, but I had just killed a dragon. I've only seen 7 of them in the 120 hours I've got on this character, and I didn't want to lose my soul I had absorbed earlier. Those things are precious to me.

Also why do I get a bounty when attacking thalmor and imperial patrols IN THE MIDDLE OF NOWEHRE as they escort a stormcloak captive to wherever it is they go. Dumb dumb dumb.

Agreed, bounties are getting a bit better in this game, but it still kinda svcks.
