Only if there were 3 or 4 different guilds you could join of each type, and I'd also prefer it if they went about "destroying" the guilds differently.
For example: The Synod would destroy the College of Winterhold's reputation by securing and hoarding powerful magical artifacts, and by helping the incompetent mages with their questline, whereas a guild of mages rebuked and disowned by the College might try to use their skills to kill off all the members of the College instead.
The Thieves Guild could be in competition with several other large guilds, some that follow the mafia type dealings of Skyrim's guild, while others are more like the one from Oblivion. One guild of thieves could even just be in it for the thrills, not really interested in the value of the objects they steal as much as they are in the value of their skills in being able to steal it and prove their superiority over other guilds.
Basically, the four paths you could take with the similarly oriented guilds would be this:
Guilds that are happy/willing to coexist with other guilds.
Guilds that seek to merge with other guilds.
Guilds that seek to prove their superiority to other guilds by outdoing them.
Guilds that seek to violently eliminate other guilds.
