I'm your Messiah and this is how you treat me?

I save your president, enlist the Boomers, vanquish the Great Khans, foil the Omertas plan, and destroy the Brotherhood of Steel. Yet I'm a " Dark Hero"? WTF. Why does killing a squatter destroy my rep? I don't understand it. I do the freaking Talent Pool quest and become idolized on the strip. I shot Mortimer in the god damned face. Still idolized.

Mortimer was a cannibal that apparently killed some people before and kidnapped someone so his death was justified. Killing a squatter without reason means that you just murdered someone in the NCR without a reason. Tell me, would you idolize Superman if he just murdered some random person for no reason and would you ever forget it? You may have been a hero, but you committed a crime against the NCR and they won't forget it. Be grateful that you're still a hero since Dark Hero means you would've reached Hated normally. I doubt that killing one squatter is all you did to reach that reputation......

That's all it takes.

I was idolized by the Followers before I killed Tom Anderson and became a "dark hero." Before that I did nothing to displease the faction (really there isn't much you CAN do to displease them because there aren't any other anti-Follower quests to my knowledge).
Spoiler
Tom admits to murder and theft, so this isn't even without reason.

As far as Anderson goes you can get him to turn hostile by following a dialog option. Even then, the Wiki says there is still a chance to lose Follower Rep.

I would suspect it is because there is a good likelihood that the player would take out summary judgment against Anderson (like you did.) This is never acceptable—particularly under the mores of this game.

Sorry. You can pile all the good deeds in the world on one side and they won''t counterbalance murder.

As for Mortimer, you can kill him in self defense. Failing that you will lose rep with his faction for killing him. This is common throughout the game. In fact, sometimes you can commit an act that costs you rep with one faction and gains you fame with another.
