As part of my mod I'm rebalencing the gold value of items, but I'm stuck in regards to how to alter the value of enchanted weapons (crafted and otherwise) and crafted potions.

The edit box for enchanted items has a value that can be modified but it doesn't seem to have any effect in game. I believe that somehow the enchantment placed upon the item is been auto-caluculated and added to the base value in this box. How can this be stopped?

You have to change the http://www.creationkit.com/Enchantment, set them to not Auto-Calc, that allows you to manually specify a value.
