Do bonus' still help once a skill gets to 100? For instance, if my sneak is 100 and i wear +20%sneak boots, is that a slot wasted that could have a bump to archery dmg?

Yes. They do still help. 100+ weapon skills do more damage, armor skills provide more armor (though the cap is around 667), enchanting will provide stronger enchants. etc
