I think dragon fights are quite amazing actually, but haviing them kill towns people who give me quests and make the game more immersive is just messed up.

Yeah, until you do 'Dragon Rising' there wont be any Dragon attacks.

you'd have to restart and just don't get the dragonstone for farengar in whiterun... bringing that back "spawns" the first dragon event in your timeline and killing that dragon spawns knowledge that there's a dragonborn.

The OP was asking if you can do the Civil War Quest Chain without becoming Dragonborne. Answer is no, you will need to visit the Jarl of Whiterun (which triggers the dragon attacks) for the Civil War.

I just wanna do Stormcloak quests.. but I could get Miscellaneous Quest Join The Stormcloak in my Log though. Can't I just follow through with that?

If you are a stormcloak, you don't have to do any of the MQ. If you are Imperial, you have to do Dragon Rising.
