i've wiped out most of the powder gangers and i'm wondering whether wiping out the rest of them would get rid of my reputation with them

I'm pretty sure reputation will stick, as its tied to individual cities as well as the behaviors of the people in that faction. Killing them off is possible assuming there aren't any enemies in that faction that aren't killable.
