Changing Dimensions

I have noticed that sometimes when trying to connect walls through the auto-snap, that it sometime leaves a space that is noticeable in game play, is there way to change the dimensions of a object to make it longer/shorter, other then resizing.

I'm afraid not, at least not in the CK itself. You could use a model editor to change them to get the shape you want but I'm guessing that's not what you had in mind. I'm guessing the wall pieces you're trying to use assuming there from the same tile kit were meant to be used with transitional pieces between them. If you can't find/don't want to use these you can often get around it by using other objects to cover the gaps. Often times you can find the perfect things (Pillars/Column and archways are a good bet) in the ext section of a tile set (assuming this is a dungeon tile set). Banners can work nicely as well in some spots if its housing. Look around, experiment, and don't confine yourself to a single tile set. I've used rocks form Landscape in caves. Or plugged up holes in house's with furniture for example (table upside down). Don't be afraid to get a little crazy, worst that happens is it doesn't look right and you hit undo.
