Civil War after main quest?

Can you chose a side after the main quest or is there something at the end of the main quest that negates the need to chose a side?
I only ask because I read that there was a bug in the main quest where if you haven't completed the civil war quest line you get a glitch in the main quest meaning you cant complete it.
I havent chosen a side yet so I'm going to just leave it but does this mean I'll never be able to chose a side? (i'll just do it in another playthrough if this is the case).

I had bugs that wouldn't let me finish the Civil War BEFORE I completed the Main Quest. I could not progress until I finished the MQ - then I was able to complete the Civil War just fine.

I completed the main quest before the civil war, and I could choose freely.

However, on a second character, I had to make it so far through the main quest before being able to continue the civil war questline.

I defeated Alduin and then used my "Call Dragon" shout to tactical bomb the fortresses I took. Really, that's the best way to resolve the Civil War.

Honestly, Ulfric never stood a chance when dragons got involved on the Emperor's side.

You can start or resume the civil war quests freely after the main quest.

It seems you could do them before finishing the main quest, so long as you haven't done "throat of the world" yet. Past that point if you have both the civil war quests and main quests started, you can encounter many situations where one quest will not continue without progress in the other. Example: you cannot complete the last two civil war quests if you finished throat of the world and have "season unending" started, but you cannot properly finish "season unending" if you started the civil war quests or even just the first "joining stormcloaks/legion") but had not yet recovered the crown. Both situations are resolvable, though.

I completed the main quest and then did the Civil war quest with no problems.

if you do the whole civil war chain on one side or the other and then continue the dragonborn line you can do it... if you try to go back and forth between them it's buggy as heck and has ways that it errors them both out and makes both chains unprogressable until you go back to a previous save. I'd recommend that you pick one of the main story line quest chains and do it all the way before you start the next one. I have a character I had to delete because she was stuck in a bad place between the Stormcloak and MQ lines and I didn't have a recent enough save to back out of it.
