Shadowmere is a wonderful horse, I once watched as he (she?) kicked the living snot out of ancient dragon. However, as you have noticed, his/her enthusiasm for a scrap can cause complications especially when there is a follower around. The best solution I found was to park the horse at a safe distance from any likely combat and walk the final few hundred yards.
Beware though, Shadowmere, when left alone, sometimes goes off on his/her own adventures. I once left him/her at a mill while I went off to explore the surrounding area. I hadn't gone too far when a dragon appeared overhead and was obviously spoiling for a fight. Safety in numbers and all that, so I turned round and sprinted back to the mill. When I got there, well ahead of the dragon, I saw Shadowmere off in the distance swimming across the lake away from me. Having sorted out the dragon, I continued with my original plan and when I got back to the mill the next day there was Shadowmere, for all the world as if he/she had been waiting there all along. What he/she had got up to I never discovered.
Putting a horse like that down is unthinkable.
