You should take the cube, as you can sell it to the thief guild and it's put on display. No other uses.
And yes it's an Morrowind Easter egg.

It's not an easter egg. It's part of a Thieves Guild side quest that doesn't show up in your journal. The cube is one of 9 "larceny items" you find while doing the other Thieves Guild quests. If you bring them to Delvin, he will tell you "I've been looking for this little beauty" and will buy them off of you. They then get displayed on the shelves in the Ragged Flaggon - Cistern.

I definitely saw it on the wiki not long ago, but can't seem to find it now.

Edit: that's because it wasn't under easter eggs, as those would be references outside of TES.

Because an easter egg is a reference to something not in-game, or a game series.
The box is just a game reference, being that of Morrowind.

Can you re-steal those items? I've been curious and didn't know they got displayed. I want the boat to put in my Solitude house.

You can just take them off Mercer's desk. It isn't classed as stealing.
