Is editing vanilla scripts good practice?

For obviously compatibility reasons, editing vanilla scripts is bad. But there's a nice way I can enable/disable The Luggage for Skyrim Common Library if I edit a vanilla script. My gut feeling is telling me to find another way to do it, especially as the aim of Cobl/SCoL is to increase compatibility.

The other way involves a script that just checks everything every x seconds. I'm guessing there won't be too much strain placed on Skyrim with such a script?
