why isnt it in fallout 3?

The most we can do is speculate. Personally, I think it's because Bethesda wanted to make their own artistic mark on the series.

Seeing the APA1 in this game makes me sad that the APA2 in FO3 is such ugly crap though.

I'm not that far in the game, so I probably just haven't got to that part yet, but I'd like to know now so I don't accidentally run past it and end up being unable to get it later.

You can get it through various methods at the end of Arcade Gannon's companion quest, which you'll receive if certain circumstances are met.

You can also find a suit hidden away on the other side of the Colorado River behind around twenty deathclaws. No helmet there. For that, you have to head to a mine near Jacobstown and deal with a huge nest of Mojave Murder Wasps. Including one the size of a deathclaw.
