I'm pretty sure that to have the alien ship show, you need to take a certain trait at the beginning of the game (see spoiler)

you need to take the wild wasteland perk for spaceship and aliens to show otherwise you just get some mercs

It's a trait, not a perk. So if you didn't take it when you made your character (or remade them upon leaving Goodsprings) you can't take it later on that character.
