I recently got the Extra Affect perk, Which lets you put two enchantments on thee same item, but what i noticed that I could not put an enchantment on an ALREADY enchanted item. this made me sad because that was the reason i wanted that perk. Anyone else feel this way?

It's supposed to be on the item you won't to enchant, and allow you to have 2 enchantments.

Yeah, I think we should be able to add one if there's only one, but it would probably require a lot more coding to prevent us from Enchanting some things that seem to already be enchanted.
