There were a LOT of issues getting this to work shortly after launch.
First, make sure you're editing the Fallout_default.ini in your Steam/steamapps/common, since it seems that takes priority and overwrites all the others (looks like you've already taken care of this, just note editing any other ini's - like the one in My Games - is unnecessary).
If I remember correctly, to move the hud I had to disable the Eyefinity setting in the ini (bEnableEyefinity=0). Then the changes I made to isafezone would 'stick' and the ui elements would move. I realize this makes no sense, but there ya go.
When I first started playing in portrait mode, I couldn't even navigate the opening menu because the selection confirmations were off-screen, which was very confusing. This last time I installed the game though, all I had to do was turn off the Eyefinity setting and the hud fit correctly, which was kind of a nice surprise, since I've always had to move the hud before.

Edit - If turning off the Eyefinity setting causes additional complications, you'll probably need to make other FOV adjustments (so you can read terminals and the pipboy and such). I've never had a problem with this in portrait mode, but I remember that being an issue with insane horizontal resolutions. You might want to check with the Widescreen Gaming community if you can't figure it out (http://www.widescreengamingforum.com/).
