I have alot of gems on me of different kind. Is it possible to refine then and and thereby increase my smithing (or other profession), or should I just vendor them?
With gemstones and gold or silver ingots you can smith jewelry, and atleast one guest requires you to find some gems. Other than that they are only good for selling.
You can use them to make a lot of gold and raise smithing early on. Get the Transmute spell and convert cheap iron ore into the silver and gold you need to craft rings and necklaces.
There may or may not be the odd quest that may or may not require an uncertain number of some type of flawless gem for some individual somewhere. How's that for not exactly a spoiler?

So I craft them into jewelry and sell them...? And keep the Flawless ones for the quest givers?
Technically yes, but you need very few flawless gems for quests and you are always going to be finding new ones. You can always put them aside in a safe chest until you figure out the best technique for you.
If you complete a certain quest you will have so many gems that money will never be a problem anymore (not as if it's a problem in the first place.....), and merchant won't have enough gold to buy them.
If you not, jewelry is the best use as its worth way more gold than ingredients.
