I walked into Gomorrah and Cass had a heavily upgraded Cowboy Repeater. (Not the one that you see equipped on her back.) When I walked out over an hour later, not only was it not returned, but they also took her Caravan Shotgun! The non-tradable one that she always has.
Even if I don't take her inside this still happens!
I reloaded an old save where she still had the gun and I was able to reproduce this bug 100% of the time. I dumped all our other stuff on the ground to isolate just this one item.
It doesn't make a difference if she had ammo for it and had it equipped.
Although it's not shown in the video, I also made sure the items weren't mistakenly given to ED-E or myself.
If I carry the gun in instead, they give it back, but still take her shotgun.
Wow, I just tested it with 7 guns, and they all disappeared!
This does not happen at the Ultra-Luxe at all.
If I keep holdout weapons, she keeps the one pistol and still has it after we leave.

I had the same problem with Boone & Gomorrah. I could always reproduce it, having Boone waiting outside of the casino didn't help. Also his "missing" equipment didn't show up in my own inventory. I spent some time anolyzing it, as you did. This has worked for me:
1. take away all non-default belongings of the buggy companion (because they would be lost by the following actions)
2. fire up the console
3. click on the companion (the reference ID is displayed on top of the screen - that's how you know you clicked the right object)
4. type "kill" (without the quotes) in the console and enter
5. type "resurrect" (again without the quotes and enter) (resurrect is probably enough, but I don't like resurrecting something that's not dead yet and damn, I felt like killing something at that time

After that entering the casino and getting out didn't cause the problem (for how long?). Two questions remain:
1. What corrupts the companion in this way?
2. Do "resurrect" or "kill" perform any special action regarding the other companion variables like companion-quest progression (i.e. is anything player-modified altered using this command?)
And the typical comment at the end, since I just can't help myself:
I'm almost at the end of the game. I experienced a share of bugs, corrupt savegames (helps a LOT when you save every 30 minutes / 1 hour, but not only quicksave, I mean the real save - I have about 800-900 saves ATM). So far I was able to somehow solve all of them, without breaking the whole game progress. With games from these funny companies (bethesda, obsidian - These guys really found each other

) I learned one thing: Never buy a game from them, where you cannot access the console and install MODS (i.e. XBOX360 and PS3 versions). I feel sorry for those poor console players. Those people should go for a major groin kicking protest march
