Do you kill 'em before they betray you? Or just proceed as usual?
Or do you pacify them first before killing them?

Just proceed as usual. After they try to kill you, the game still considers them to be your friend, and still does so after you thrall them.

Because you completed a task for them, your relationship rank changes, thus they are considered valid targets to power up the blade.
