As far as Lydia goes, unless you take her out and get her killed, your Whiterun house is stuck with her. The good news is, you can just buy another house in a different city and never go back to Breezehome. I imagine she will just pine away alone, getting fat on the bread she is perpetually eating, and practicing her chair aerobics in your abandoned bedroom. Breezehome is kind of a lame house anyway. I much prefer the stone grandeur of the Markarth house, although it's easier to get to the market and the smith from Breezehome.
I also experience issues with decorations in my house. I had the same thing happen with my statue of Dibella when I tried putting it on a table in my room. Three times I carefully arranged it, and three times it was on the floor when I came back home. (the bed would indeed have been creepier) After the 4th time, she decided to stay. Maybe it was the bowl of pretty deathbells I put next to her statue. My ongoing experience with re-decoration is that almost nothing stays put the first time. Nearly everything I add to the house is on the floor the next time I enter the house. I patiently put it back, and most times it stays after that. Some things take three placements before they stay put. The one exception is the circlets. I have tried putting a circlet of Alchemy on a table in the lab about a zillion times, and it just keeps ending up on the floor. Same thing with ordinary circlets I tried placing on tables in my room, just for their beauty. They simply will not stay where I put them, so I gave up. No clue why this is.
