I thought by choosing the mod according to the sequence I want in FOMM will set the load order I wanted, but it is not.

So how can I control the load order?

Highlight the mod in FOMM, hold down ALT and use the up/Down Cursor Keys to arrange your load order.

You should be using something like BOSS to sort your load order first, then FOMM will load it up.
