How to properly edit vanilla scripts?

Hopefully a simple question from an inexperienced modder...

I'm trying to make a very simple change to a vanilla script (MineOreScript.psc.) I found the source, made the change, compiled it with the Creation Kit, ensured that the compiled version was in data\scripts, and the game is still using the original version of the script. Is there something special I have to do to get the game to load my version of the script? Or is it possible the original version of the script is saved in my savegame so it will only work with a new game?

Loose file loading is definitely working since I have other mods using loose files.
