I've just been given the key to an NCR safehouse, my rating with them is very high and I guess this is why I have they have offered me a safe house.

the motel room and 38 suite are probably the easiest to get. the room is 100 caps and you get the suite just from doing MQ stuff. if you did a lot of the MQ you might already have the suite. go to the elevator in the 38 and see if theres a "presidential suite" option. if there is there ya go.

do any of these factions like or idolize you: BOS, Followers, Legion, NCR

I just use the Highway Patrol building. Two beds, lots of storage and you can quick travel to the front door.

The Brotherhood of Steel safehouse is the best IMO (With a repairer, Workbench, and Reloading Bench) and is given to you after one of the BOS quests. I can't remember which one, sorry :/.

I use Harpers Shack!!!!
Its got a beds and plenty of storage space. Also it has a reloding bench and a workbench.
Plus u can fast travel to the front door and it FREE!!!!

Easy Pete doesn't seem to mind if you store stuff in his foot locker and dresser. He doesn't touch any of it. And he has a spare bed he doesn't mind you using, either.

In fact there are other houses like that in Goodsprings. Real nice folk.

In this playthrough I have keys for the BOS safehouse, the Follower's safehouse, and the NCR safehouse (although no map marker and I haven't actually found it yet!)

I had to donate loads of meds to the followers to get my reputation with them high enough to be given the key.

i use the prediential sweet in the lucky 38, cause it's easiest. i also use the hotel suites. although i did like using a couple others.

Novac- Buy it, or stop the person who sold boones wife, and talk to the guy in the dino shop

There are also a lot of other places where you can sleep and store your stuff, but they're not technically yours...

Yep if you want access to a faction Safehouse (as opposed to safe houses to store stuff, which is what a lot of people seem to think this thread is about) you need to get your rep with that faction high and then speak to the right person to join that faction (some of these will require you doing quests for them) - you actually need to say you want to join when they ask you (or when it shows up as a dialogue option) as well as having a good rep.

Brotherhood: McNamara at Hidden Valley (I expect Hardin can also give it to you but I haven't followed that questline yet)

They are all kind of far flung, but that's the point- to have somewhere safe to stop off overnight if you're having to travel- NCR is the most central, being a bit south, southwest of REPCONN HQ in the centre of the map, Followers safehouse is off the road between New Vegas and Jacobstown (NW portion of the map, a bit of a hike south of the road junction where you turn south-west to go to Jacobstown), BOS safehouse is on the east of the map, sort of south of Nellis AFB and slightly north of vault 34. Hope that helps.

ETA: And you don't necessarily need to choose between them, you can get all of them as long as you are on good terms with all those factions :)

I thought that if you use containers you do not own, that the contents would disappear after 3-4 days like Oblivion and FO3. Is that not true here?

Containers didn't eat things in F3, and they don't in New Vegas. :)
