Have one folder named the default 'skyrim' and the other something else (ex: skyrim2), when you want to play using 'skyrim2' simply name 'skyrim' something else and name 'skyrim2' 'skyrim', that's how I do it atleast.

Depending on what type of mods you're trying to not play with, you might just need multiple /data folders, renaming them as described above. Though when I was doing that I had a mod manager that let you import/export load orders from/to text files, not sure if there's anything available right now that will let you do that.

I did this in Morrowind and Oblivion. It works well. I'm sure I'll be doing it in Skyrim as well, once a lot of CK-made mods start coming out.
