What does it mean when the number level on the skill panel is red and green ?

Red -negative spell affect, head to a shrine to get cured.

Green, something you are wearing is boosting that skill.

Green means you have some sort of magical buff increasing the stat, red means you have a curse that is lowering the stat.

I went to a shrine but the number next to my two handed is still red and my one handed along with a few others are green

Bring up the player menu.

Go to Magic.

Scroll down and go to Active Effects.

You will now see all stat changes along with their respective sources.

Zexis's post had nothing to do with a PC at all...

- and to the OP, if the red numbers are still not going away, then it is a slight glitch just carry on questing and exploring and it should go away in a few in-game hours.
