Imperial or Stormcloak effect on other missions?

Does joining Imperial or Stormcloak and completing the invading city missions affect the ability to then play all the side quest missions in those cities?.

For example, I've done almost all the Whiterun quests, but barely touched the Solitude ones. If I go through and complete all the Stormcloak quests so they take over Skyrim, will all those Solitude quests still be open to me, or should I focus on completing some key initial Solitude quests first, or all of them?.

I was gonna help Stormcloaks, then I changed my mind and gave crown to Imperials, but now with this annoying Markarth guards bug I think I'm gonna revert back and help the Stormcloaks again just to change all the guards in that city.

In a word NO.

Actually there is virtually no interaction between quest lines, it's like they all happen in a vacuum.

Well for example, in Solitude Castle you can get the 'Man who Cried Wolf' quest from the Imperial Falk Firebeard in the Blue Palace. This quest also has a follow up quest.

If I ignored that quest, completed all the Stormcloak quests so they had control over Solitude, what would happen to 'Man Who Cried Wolf' then?. Would an alternate Stormcloak character offer the same quest?
