*Minor College of Winterhold spoilers*
In the UESP page on saarthal, it says:
"In the late http://www.uesp.net/wiki/Lore:Second_Era, the ruins of the city were located by archaeologists near the modern city of http://www.uesp.net/wiki/Lore:Winterhold."
This means that the ruins were first excavated almost seven hundred years ago. How did it take that long for people to find the eye?

No matter how minor they are, spoilers should go in the Spoiler section. That's why it's there. It would be hard to discuss this without more spoilers. All I will say is listen carefully to your teacher as he talks and think of what it took for you to get to the eye. Magic seals and all that you know.

There are magical seals on the eye itself but there is nothing preventing an archaeologist from getting to the eye. And if they found it, they would have found a mage that knew something about it, or at least would have recorded its presence.
