I've read about it on the wiki and to be honest I have never sided with the NCR on this one. So I was wondering do NCR troops patrol the town or is there really no difference?

The NCR makes sure the town stays safe but makes the inhabitants pay taxes. The people of Primm are safe but not happy. This also raises prices at the Mojave Express (due to taxes) and people might remark with negative comments. Also Deputy Beagle gets fired. I don't think the NCR actively patrol the town, but I could be wrong.

They post the sergeant as sheriff. He will be in the town and that is it. I have never seen any patrols... at least I can not remember any without my Increased Wasteland Spawns mod active.

Yeah the sergeant wanders about town. Not much different just complaints about certain things.

Does Beagle acutally stay a Deputy for any of the sheriffs come to think of it ?

In case you install the NCR sergeant as sheriff, Beagle will be fired from his job due to lack of experience.
