Lag Despite Blowing System Reqs. Out of the Water

Heya everyone, I've been looking around all day for solutions to this but nothing I have tried so far has worked. My install of Skyrim has been lagging or hitting lag spikes despite me far surpassing the system requirements for recommended play. I used to play on all maximum settings which my computer *should* be able to run, but it wouldn't because there was too much lag. I do have Dawnguard and Hearthfire installed but my system requirements are still far past the requirements for those.

The System specs I have are as follows:

Processor: Intel i7 950 (3.07GHz, 4-core, 8-thread)
Video: nVidia GeForce GTX 460 (4GB video RAM)
RAM: 12GB DDR-3
Direct-X: DX9
OS: Windows-7 (64-bit)

Already today I have dusted out the inside of my case, although upon checking the temperatures for my computer, they usually waver around 43 degrees celsius, whereas my processor says on its website it can easily go up to 67 degrees celsius, with my video card being able to reach temperatures of 90 degrees, so I don't think overheating is any sort of issue.

The only additional thing that could be causing a difference is the fact that I use AutoHotKey to make Skyrim play in Windowed Fullscreen because normal fullscreen is insufferable since it's a pain to alt+tab out, and so is windowed since you can't maximize or really do anything.
