Main Quest vs Secondary Quests

I apologize if this has already been discussed, but if I choose to complete the main quest line first, will I still be able to complete Civil war, Thieves Guild, etc. quests after I've completed the main quest?

Yes, the game doesn't end or change that much with the MQ.
