There was an interview floating around somewhere, something like a year ago, where (IIRC) Todd Howard was talking about how when they're looking for potential hires, they like to see that they've done work with modding (for any game, really, as I recall.) And that's a trend I've noticed most anytime a Game Developer is interviewed about what it takes to get started in the industry - they want to see that you actually have enough motivation to have done something, or at least made an attempt. (Since it's my understanding that the "you should hire me because of all the great ideas I have" applicant is something of a cliche in the industry.)
To my (limited) understanding, I think there's precedent for a modding team working with a company in an official capacity (isn't that what happened with Portal, I thought?) But I'd also be willing to bet that more often than not, it's the modding team that puts forth the effort of making the proper contacts, showing finished work, professionalism, etc.
