It's designed to be like Steam's auto-updates. If you don't like it, unsubscribe to the mod. I don't think it'll delete it.

Nevermind... I see what you are talking about now. It's an opt-in thing. So ultimately you have control

Oh okay, if unsubscribing keeps the mod installed then this isn't an issue.
