So I'm finding myself trying to do the miscellaneous quests in whiterun before getting back to the main quest (I wanted to do side quests to get gold to by the house). Will I hurt the quest down the road by doing too many side quests before doing the main quest?

Not at all, most of the miscellaneous quests are exactly that - miscellaneous. You'll be fine bro
