Actually, he was programmed to monitor Mr. House's data transmissions. Thats all he was programmed for. The reason why he's called Yes Man is because he has no security lock, so he'll divulge info for anyone who asks. So you never really controlled Yes Man in the first place.
When you finish the game on the Yes Man route, he even tells you he reprograms himself to be more "aggressive", without your input on the matter.
