I just found out that my NPC will capture souls with enchanted weapons. I most often forget to use soul capture spells and have a lot of empty soul gems. I gave Lydia an enchanted two-handed sword with soul capture and some soul gems. Now she capturing all the souls and I can just harvest them from her
