So I bring Cass to the silver rush, right? Well I had a change of heart and decided to defend her instead of selling her life to Jean-Baptiste. Problem is, when the battle erupted, Jean-Baptiste nabbed the plasma caster from the table. I kill him, only to find that I cannot loot his body. I wont ever be able to use that one now, so is there any other plasma caster available in the game? OR will there be a fix made so Jean-Baptiste becomes lootable?

are you using PC version?

Leave your companion somewhere.
Go outside and make someone hostile against you.
Lure them into the shop.
Let them loot his body for the weapon.
And kill them.
If they pick up a different weapon then use VATS to shoot it out of their hands until they loot Baptiste.

Join the Brotherhood of Steel. Also, there might be a spare Plasma Caster upstairs in the Silver Rush.

My Plasma caster Blues came when I noticed that the gun shoots visible plasma blobs http://www.youtube.com/watch?v=Sbtqn1aIrw0; doesn't seem to happen in third person.

The player character's eye get's bad when you remove it from the skull and place it one meter behind him.

Easiest way to obtain the Plasma Caster and every energy weapon (for free) in their shop is to do one quest for them, just one.

Spoiler-

First quest, when you're defending the doorway for the Van Graffs, there'll be a few gamblers and other people who want access to the store. The last person who enters will be carrying C-4, who will blow up the entire store if you allow him access. He's marked as a gambler and is carrying a revolver, if that's helpful. If you do allow him in, he'll kill everyone inside by suicide, and you'll be free to loot the entire store without a single problem, except you must kill the other door guard. Other than that, all weapons are lootable and free. Enjoy.

You can pick up the Plasma Caster before you kill everyone and take it too the nearby bathrooms, crouch, then put it in your inventory. Thats what I did. It proved invaluable in killing the Van Graff guards at such a low level.

You can shoot and break the Plasma Caster during the fight and he'll drop it.

This is what I do, I can't understand why everyone is suggesting to go through obnoxious fighting, hell, I take quite a few things to the bathroom and sell them back to them (Aside from the Plasma Caster)

Me like killing things, ugh! I shoot first and loot later

I am pretty sure I saw it available from BoS at some point. You can also just reload and try the fight again. I am on PC and I killed the Van Graffs off several times (before going back to a save and letting them take out Cass) for kicks. Most of the time JB was loot-able but not every time. Once we shot out the plasma caster from his hands and when I picked up it, it was ruined. I find it he is standing near the table, he will pick it up.
