why so only 6 mini nukes?

Yeah, pickpocketting them is HARD, I've actually never been able to do it yet and I can get max Sneak without using a SB, just Assassin suit.... Killing them isn't an option for me either. Everyone loves me and I intend to keep it that way lol
Even when they go to bed I haven't been able to pickpocket her, it's like she's psychic or something...

I was idolized by the Boomers and now after killing ~80 I'm down to Wild Child which I think is the lowest I can go after being idolized. They are hostile but they don't really supply anything I can't get somewhere else and I've already finished the game with them so I take my silenced sniper over to the crops and collect some 40mm grenade ammo and mini nukes.

The guard at the front gate was carrying 16 missiles as well but I was only able to kill him twice before he stopped respawning.

The Mini-Nuke should still do 1601 damage. So what if that makes it capable of one-shotting everything? That's still a downgrade from Fallout 3, since the Behemoths could still survive a nuke. It should be the king of the hill, damage wise, not something the AMR can out-do with a sneak crit. It should be able to take out Lanius.

The Fat Man gets nerfed, and the Alien Blaster doesn't get touched?

What?

what fun is a game if you can 1 hit the final boss?

The game can still provide plenty of fun if the 'Final Boss' can be one-shotted, since the game is far more than just the final battle. Now, whether or not having that ability is fun for the last battle depends on one's views on boss fights in general.

While there is something to be said for having a rather difficult final boss, and those of us who are old-school gamers (such as myself) are used to this type, there comes a point at which one gets fed up with bosses that can obliterate you if you make so much as a single mistake and take a long time to kill if you don't screw up. As such I found it refreshing that FO3 provided the ability to turn boss encounters on their head, provided you were willing to build accordingly and drag a 30WGT weapon around.

I will grant that having the ability to do to the boss what the boss can (potentially) do to you can remove the challenge of the fight, however I would posit that F:NV is not about challenging boss fights but rather about the story behind said fights, and as such I have no issues with there being a weapon that can be used to end the fight rapidly rather than engaging in a drawn-out slug-fest.
