The Thalmor aren't something going away overnight. I can see them being used in the next TES game, but for now they are too entrenched and powerful for one man / woman to take them down.

You don't have to be able to completely destroy them.
And Being able too fight against them doesn't mean that they couldn't still play a large part in a future game.
