The position of every movable item is stored in the savegame (at least until the cell respawns) so changing it in the CK will accomplish nothing unless you load a savegame where you never visited the cell before. If you remove vanilla floors, Havok will try its best to make sure there are no floating objects around.
Deleting vanilla objects is a no-go anyway; be glad you got just a pile of junk instead of a CTD. The best way to change a vanilla house is to move all the stuff you want to get rid of somewhere where the player can't see it (e.g. add a new room that can#t be reached ingame)
What you can try to test the mod is to deactivate it, load a savegame from before you installed the mod and then rest for >3 ingame days in a different cell (e.g. fast travel to Solitude and rent a room there) then save and exit the game, activate your mod and try to enter Breezehome again.
