OK, so, played for a while. It was regularly saving by itself, but I had to go afk. I opted to use a Save, which it did, and I exited. Now when I come back in it won't reload from either my saved game or from the Auto-save. Just starts me back at basically the beginning. What up?

Use menu saves. quick and auto saves are bugged to hell right now.

Also, you can press ~ and type -save "name"- which makes it faster AND lets you name your saves.
