Problems with Script Files

I'm having some serious problems with a mod I'm making. The problem lies with the script files / archived version of same, as may be obvious from the title.
In the mod, I've changed two scripts from how they are in vanilla Skyrim, and when I run the game, everything works exactly like I want it to. But when I upload it to steam workshop, and some one else tries to use it, the scripts doesn't seem to be changed. I've tried to archive first the .psc files in the .bsa file that gets uploaded, and then the .pex files instead, and when none of those worked, I tried both at once. But to no avail.
Let me rephrase what I said earlier: when I run the game, everything works exactly like I want it to, as long as I've got the .pex files in the data/scripts/ folder. None of the ways I've packaged the .bsa has been able to work so far.
I'm beginning to be at my wit's end, so some help would be appreciated.

Edit 2: To anyone who comes here, looking for the answer to the same problem, I finally found out after extensive searching, right http://www.gamesas.com/topic/1344394-question-about-scripts/. The gist of it is that skyrim won't use the modified files, regardless of what you try do do with the .bsa, so you'll have to make your mod in a way so as to have completely new script files.

Someone must surely have had success with packaging and releasing their mod with scripts, who can give be a bit of advice?
Sorry about the shameless selfbump, but at least it's better than creating the same topic again.
