Slight problem here. I screwed around with the restoration loop glitch awhile back and now my alchemy seems to be permanently fortified, making all potions ridiculously over powered.

Now I know it's my fault for messing around with an exploit, blah blah blah, but I want to make some legit potions and not run around as a god. Any suggestions on how to fix this? It's been this way for at least an in-game month, and I've changed armors and played as I normally would the whole time.

Fortify Alchemy is not listed as an active effect

Are you 100% sure you've removed 100% of your items? Rings, amulets circlets etc? This is weird.

Completely naked right now (save for a loincloth) and with NO perks in alchemy, I can make a Potion of Fortify Enchanting that enchants items 251664% stronger for 30 seconds .-.

Try going to jail and see if that clears it up. Going to jail removes active effects.
